Keep Your Springboard Organized, On the Go!
With so many awesome apps available for the iPhone, a lot of folks have the 11 pages of their springboard, all full. One of the best new features in iTunes 9, is the ability to organize your apps, right in iTunes, on your computer. What if you’re one of the many jailbreakers out there, who use the Five Icon Dock and/or Five Column Springboard? This feature in iTunes is not compatible with these springboard tweaks.
Here is a couple of apps you can download from Cydia to organize your apps, right on your iPhone.
SBOrganizer
SBOrganizer gives you the ability to completely reorganize your springboard, according to how you want your apps to appear on your screen. When you open SBOrganizer, it scans your iPhone for all your apps and shows you how they are currently organized. you can then rearrange them, page by page, putting them in whatever order you want. You can create new pages (up to 11 visible), and you can merge pages, if you have a couple of pages that are only partially full. SBOrganizer is available in the Cydia Store for $0.99.
SpringSorter
SpringSorter is another way to keep things organized, but this one does it automatically. SpringSorter can sort your springboard layout, by putting the most used apps at the top. You can have your icons sorted by page, or across all pages, and leave out pages you don’t want automatically reorganized. You can set a minimum amount of uses before SpringSorter moves an app, for more accurate reorganizing. There is also a back up feature, so if you make some changes that you’re not happy with, you can restore your springboard layout from a saved back up. SpringSorter even saves you a spot on you springboard, as you access the SpringSorter from your Settings app, with no actual icon on your springboard. SpringSorter is available in the Cydia store for $1.99.

SBOrganizer may just be the app I've been looking for to organize my homescreen since I use 5CD and 5CHS. That's one of the downsides of jailbreaking, not being able to arrange apps within iTunes.
Don't forget MultiIconMover allowing you to move multiple icons at once.
I use this since its free.

I'm able to rearrange apps thru iTunes on a jailbroken 3GS from Cydia or App Store.
I use FiveIconDock with FiveIrowsGUI and FCSB. In order to be able to add an app using iTunes, I disable the FCSB using the toggle within Settings, disable FiveIrowsGUI within the icon on my springboard, and drag my fifth icon in my FiveIconDock to the lowest row of my springboard. The process takes about 30 seconds and allows me to use itunes to rearrange application icons and home screens. After syncing with iTunes I then return the 5th icon back into my FiveIconDock then re-enable FiveIrowsGUI and FCSB. And just like that, all of my icons are back to where I like them.
I tried this app a couple weeks back, meh… it was alright. I still like Categories or Pogoplank for organizing apps.
